As I use each tool in PixInsight, I just shrink them and line them up to the right in order stacked. How can I save that lineup so it comes back even if I close the software down?

I started with saving shrunk icons and saving them, but i would hit too often the x killing them by chance. 

I found it to bet better to drag the triangle on the bottom left onto the desktop, naming and saving them as process icons. They carry the current parameter setup as well so very handy. And you cab save the also as process icons in one file.

PS: if you then want to load then automatically on program start, you need to creat a key, sign the file with it and drop them into a folder in the pixinsight program folder. A bit of a pain, but only once …

You can also use History Explorer (right click on an image to load it) which shows, and allows you to re-implement (double click on the process in HE), any process/settings used on that image. It also shows if a mask was used and its name. Super handy, though it doesn’t work for some of the scripts. I also save an image after each process/script, and add an abbreviation of the process to the image name. Makes for cumbersome names, but I can easily go back to any point in the workflow.

Like GalaticRave suggested, I use File/Save Project. I have projects saved for different types of processing used for OSC, Mono, SHO, Solar, HaRGB and HOO. Open the projects first then the image. Be mindful that some steps like CROP and DBE cannot be saved into projects.

The short answer is no, it won’t happen automatically. Just make sure you save the process icon set if you make any changes whatsoever to it, no matter how inconsequential the change may seem. 
Every time I open PI, I just go to File—>Open Recent—>Icon Files and reopen it. 
Im on a Mac, and I have not figured out a way for it to happen automatically, but I'm willing to learn!!

Not sure on a Mac, but on a Windows PC here is what I have done.

When you have all the process icons on the right side of the workspace, right click on the workspace and save the process icons to a, .xpsm file.  Now the magic is to create a shortcut (I put mine on the taskbar and edit the target to open the .xpsm file that you just created.  when you open PI using the taskbar shortcut, it automatically loads the icons!

You can save all icons like the guys wrote above. It's more convenient if you change their name to find one quicker on the desktop later.

Also, you can save an empty desktop as a project with all needed icons (whenever you add more icons), e.g. MyDefaultProcess.pxiproject and create a shortcut somewhere on your desktop like the below:

"C:\Program Files\PixInsight\bin\PixInsight.exe" D:\!!_ASTROPHOTO\_PixInsight\MyDefaultProcess.pxiproject

It's my path, of course. You will get the empty desktop with all icons every time you double-click on the shortcut.

Is there any way you can save a script on the workspace such that if you open the script, it comes back in its native UI? 
Some scripts you can just drag over the image and it's fine. For others you may want to tweak a parameter or two, but when you open it, it's just a long list of ID's and Values, and hard to find what you want to adjust.

Sort of. If you drag the triangle and save it to your desktop, you’ll get the icon. But then you have to right click on the icon and choose “Execute script in the global context” and it’ll work.
